The .PH file extension represents a significant source of ambiguity, as it serves two distinct, incompatible purposes in technical environments. Its primary function is storing phylogenetic tree data generated by the PHYLIP (Phylogeny Inference Package) software suite. These files contain evolutionary data describing the relationships between organisms, often formatted in the Newick tree standard. While scientifically valuable, raw .PH files are difficult to interpret without visualization tools like FigTree or Dendroscope. They are strictly text-based but rigidly structured, meaning a single formatting error can break compatibility with other bioinformatics tools.
Alternatively, a .PH file may be a Perl Header file. In the early days of the Perl programming language, these files functioned similarly to C headers (.h), containing code snippets or definitions included in other scripts. However, this practice is largely deprecated in favor of Perl Modules (PM), leaving .PH files as legacy artifacts that often trigger syntax errors in modern IDEs. Less commonly, .PH files are binary scene archives for Coktel Vision games from the 1990s, completely unreadable by standard text editors.
