About NEX files
The .NEX file extension primarily identifies the NEXUS data format, a standard in bioinformatics for storing diverse phylogenetic information, including taxa, molecular sequences, and evolutionary trees. While powerful, NEXUS files rely on a modular "block" structure (e.g., DATA, TREES, PAUP blocks) that often creates compatibility issues; a file optimized for Mesquite might fail to load in MrBayes due to proprietary commands or syntax strictness. Users run into issues when trying to share data between incompatible analysis tools or when needing to visualize trees in web-based viewers. To overcome these constraints, scientists typically convert .NEX files to FASTA or PHY (Phylip) for sequence alignment, NWK (Newick) for tree visualization, or XML (NeXML) for modern data interchange.
Alternatively, a .NEX file may be a legacy Opera browser extension (a variant of the ZIP format) or a dataset from NeuroExplorer used in neuroscience. These proprietary containers lock content away from standard tools. For Opera files, renaming and converting to ZIP allows you to extract the manifest and scripts. For NeuroExplorer data, converting to CSV or MAT (MATLAB) is essential for statistical analysis outside the original recording software.
