About CYS files

.cys files primarily function as biological network session archives for Cytoscape, a popular open-source software platform designed for visualizing complex networks and integrating them with attribute data. Under the hood, these files use standard ZIP compression to bundle network graphs, node attributes, edge data, visual styles, and user interface states into a single directory structure. Less frequently, the .cys extension is used as an architectural CAD symbol file for the discontinued Data Becker Cyber-House software, or as a summary file for Clustify by Hot Neuron. The main disadvantage of the .cys format is its rigid dependency on the host software. It is a proprietary, closed session container that forces collaborators to install a heavy desktop application just to view a simple network map. Standard web browsers cannot open these files, and typical document viewers fail to parse the embedded XML network schemas. This creates serious friction when trying to quickly share research or visual graphs with non-technical stakeholders. To share network visualizations effectively, users must export the .cys data from within Cytoscape to standard formats like PDF, PNG, or vector SVG. However, if you only have the session file and no software, standard online converters fail to process it because it is not a flat image or document, but a complex data directory.
