About ANNOT files
The .annot file is primarily used by Adobe Digital Editions to store reader annotations. When a user highlights text, adds notes, or places bookmarks in an EPUB or PDF eBook, the software saves this metadata in an external .annot file rather than modifying the original book. These files use a standard XML structure. In specialized scientific fields, .annot files also function as brain surface annotation files for the FreeSurfer neuroimaging software, or as platform annotation files for the NCBI Gene Expression Omnibus.
The main disadvantage of the Adobe .annot format is its strict dependency on the parent eBook file and the Adobe ecosystem. The annotations are functionally useless if the parent EPUB file is moved, deleted, or if the DRM (Digital Rights Management) license expires. Users often need to convert these files to extract their typed notes for study guides, research papers, or personal archiving. Reading them natively outside Adobe software is frustrating because the XML nodes reference specific character offsets in the proprietary eBook database, meaning the actual book text is missing from the file.
