About CML files
A .cml file is most commonly a Chemical Markup Language file, an XML-based standard designed to store complex chemical data, including molecular structures, spectra, and reaction sequences. Developed to bring the portability of XML to chemistry, these files are strictly text-based but require specialized visualization software like Avogadro or Jmol to interpret the 3D coordinates and bonding information correctly. While CML is open and structured, it often suffers from the verbosity inherent to XML, resulting in larger file sizes compared to compact binary formats. Furthermore, not all legacy chemical drawing suites fully support the schema, leading to parsing errors or missing bonding data when opening files across different platforms. Users frequently encounter these files when downloading molecular datasets or exchanging data between academic tools. To overcome compatibility hurdles, it is best to convert .cml files to MOL or SDF for use in standard chemical editors like ChemDraw, or to PDB for protein modeling. For documentation and publishing, converting the 3D structure to a static PDF or vector SVG ensures the data can be viewed without specialized software. Note: A .cml file might occasionally be a license file for Cimatron CAD software; these are proprietary system files and cannot be converted.
