A .motif file is a formatted text file used by the HOMER (Hypergeometric Optimization of Motif EnRichment) bioinformatics suite to store DNA sequence patterns. These files contain Position Weight Matrices (PWMs) - grids of numbers representing the probability of each nucleotide (A, C, G, T) appearing at specific positions in a genetic sequence. Researchers typically generate these files during ChIP-Seq analysis to identify transcription factor binding sites.
The catch with .motif files is their specific header structure. Unlike standard CSV or TXT matrices, a HOMER motif file includes a header line with a log-odds detection threshold (e.g., >Sequence Name 8.05) that is required by HOMER but causes syntax errors in other popular tools like the MEME Suite or R packages. Furthermore, the raw matrix data is unreadable to the human eye; researchers cannot "see" the sequence logo (the graphical representation of the DNA pattern) without running command-line scripts like seq2profile.pl or compareMotifs.pl.
To bridge this gap, users often need to convert .motif files into .MEME format for compatibility with tools like FIMO and Tomtom, or into PNG / SVG images to visualize the sequence logo for publication.
